I'll help with what I can...
Pic #1: I'm guessing that nut had some sort of a screw-in bumpstop as a travel-limiter. Not stock
Pic #3: top hole is throttle cable, lower hole (and adjacent round hole) were plugged on my car from the factory. Speedo cable comes through lower than those holes.
Pic #4: Yes, wiper motor goes there. There is a stamped bracket missing too
Pic #5: The upper plate shouldn't have a hole there... not sure why that's there. The lower (big) plate is covering the holes for the heater & A/C.
Pic #6: Should not be a hole there.
Pic #9: Square hole is where the fuse block goes

Second set of pictures.
#1, a hose nipple screws in, should look like the one in the back of the water pump. Small piece of hose connect the two.
#2, the 2 standoffs with tapped holes are for mounting a stock type ignition coil.
#3, hole on the right gets another hose nipple screwed in, heater hose goes to it. Other hole is extra, can be used to mount a temp sensor or plugged.
Last pic, is that the rear base of the carb? Vacuum hose to power brake booster.

Looks like there's an extra hole in the intake manifold too... put a plug in that hole unless you need it for a vacuum line.

Post 1 Pic 5... There used to be parts to a heater core there.
Post 1 Pic 6... Is that a picture of the riveted plate or the square hole in the firewall?
Post 7... Full vacuum port, for brakes or transmission most likely. Looks to be a hole in the intake too. That will need to be tapped/helicoiled/plugged or welded.
